Virat Kohli and Kedar Jadhav both scored centuries as India chased down England's mammoth total of 350/7.
Earlier, Indian bowlers struggled against England batsmen on a difficult track in Pune.
Ben Stokes' brisk 62-run knock helped England post 350/7 after fifties from Jason Roy and Joe Root.
India got off to a bad start, losing four early wickets during the chase.
Kohli and Jadhav, however, steadied India's innings. They strung together a 200-run partnership.
Kohli scored 122 to put India on course for a win.
Jadhav's 120-run knock gave India sight of victory.
Late wickets gave England hopes of stopping India, but Hardik Pandya's unbeaten 40 helped the hosts seal the win.
India eventually won by three wickets, with 11 balls to spare, to give Virat Kohli a winning start to his ODI captaincy reign.
